Hi, It could be something as simple as a file called from an outside source is subject to injection. To verify I would run sql injection tests using a variety of tools like havijj etc, malware tests on all files (if you are using a template malware can be hidden in .png files and other media files) and sanitize the files if appropriate. If it is indeed an outside library causing the malware indication I can help find an appropriate alternative if required. Thanks Ciaran

I found out about your request, and since I have some personal experience with cyber security, I could do some penetration testing with Kali Linux, and fill out a report for you for any vulnerabilities I can find. Friendly tip/guess, Google may may report the site for MalWare for many reasons. There could be probably a shell file uploaded on your server, or it could be some downloads you offer that have a shell script in them. In any case I could run some penetration testing for you.

Normally It is common Sometimes after updating the site, the Google analysers raise other flags such as MalWare activities etc. At times they are just timely false positive thing or in other cases indicating some unidentifiable code insertions by external factors(by hacking of web) which was hidden earlier but re-vamping the site and code surfaces them. but still at the moment its the preliminary stage of my analysis but i can further look into issue to dig deep down and can identify the real problem.
